I've played the game before on a different non-steam account, so I know there are certain story badges that I am definitely not earning. For example, I just fully completed the Mooshu story line, and killed all of the oni's, but I only have one badge for all of mooshu from killing the jade oni. No idea where this issue is coming from.

Have you gotten to Empyrea Part 2 yet? These badges should be working now.
