I was fighting the Crazed Forest Spirit in MS, and noticed that when he cast his own spell, it doesn't look like he was holding the rock as he picked it up and threw it at me. I thought it looked funny and had to say something.
I have seen this before, i was questioning this myself. It looks funny though . I don't think this is a bug, it probably is some sort of in-game glitch.

Since Spirits have no substance, and therefore no way of physically picking up things, they do so by telekinesis, meaning by the power of their spirit/mind.
. I don't think this is a bug, it probably is some sort of in-game glitch.
